تدور احداث الفيلم عن كوميديا العصر الحديث تتبع عائلة من البط الذين يقنعون والدهم المفرط في الحماية بالذهاب في إجازة العمر أثناء محاولتهم الهجرة من نيو إنجلاند ، عبر مدينة نيويورك ، وفي النهاية إلى جزر البهاما.

يعيش الأسد أليكس والحمار الوحشي مارتي والزرافة ميلمين وفرس النهر جلوريا حياة مترفة في حديقة الحيوان، وذات يوم خطر ببال مارتي في تجربة الحياة في البرية، يحاول أصدقائه الهرب من تلك الفكرة، ولكنهم فوجئوا بشحنهم بالخطأ، وتحدث المغامرة حينما تفلت الصناديق التي تحملهم في البحر ليستقروا على جزيرة مدغشقر، حيث توجد بها مملكة قرود الليمور، والتي تعيش في تهديد دائم وخطر مستمر من حيوانات الفوسا.

إستكمالاً لأحداث الجزء الأول، تحاول الحيوانات العودة إلى موطنها في نيويورك، ومنهم الأسد (أليكس) بعد أن تخلى عن طبيعته المفترسة، لكن تسقط الطائرة التي صنعها البطاريق في إحدى المحميات في أفريقيا، يلتقي فيها الأسد (أليكس) بعائلته، ويحاول إثبات نسبه الملكي بالصراع مع (مكونجا)، في الوقت ذاته تكون الزرافة (ميلما) هي الطبيب الساحر الجديد، في الوقت الذي تحاول فيه البطاريق صنع طائرة جديدة للعودة إلى نيويورك.

يكشف الفيلم أسرار أكثر الطيور المثيرة والغامضة خلال لعبة التجسس العالمية، حيث أن (سكيبر، كوالسكي، ريكو وبرايفت) عليهم أن يلتحقوا بمنظمة التجسس الأنيقة نورث ويند، والتي يقودها العميل السري الذي لا يجب البوح باسمه، وذلك من أجل منع دكتور أوكتافيوس براين الشرير من السيطرة على العالم.

أُسر ببغاء يُدعى بلو على يد المهربين وهو صغير، ولم يتعلم الطيران قط، ويعيش حياةً مُدجنةً سعيدةً في مينيسوتا مع صديقته البشرية ليندا. يُعتقد أن بلو هو آخر فصيلته، ولكن عندما وردت أنباءٌ عن أن جويل، أنثى وحيدة، تعيش في ريو دي جانيرو، يذهب بلو وليندا لمقابلتها. يختطف مهربو الحيوانات بلو وجويل، لكنهما سرعان ما يهربان ويبدآن مغامرةً محفوفةً بالمخاطر للعودة إلى الحرية - وإلى ليندا.

استكمالا للجزئين الاول والثاني يظل كل من الأسد الكس و الحمآر الوحشي مارتي و فرس النهر جلوريا والزرآفة ميلمان في محاولة مستمرة للعودة إلى وطنهم ولكن تلك المرة رحلتهم عبر أوروبا حيث الكثير من المتع التي يتخيلون معها كأنهم بوطنهم مدغشقر.

الأسطورة لن تكون هي نفسها أبدا. رجل شبل يدعى ماوكلي ترعاه الذئاب. بعد تهديد من النمر شيري خان ، يضطر ماوكلي إلى الفرار من الغابة ، حيث يشرع في رحلة لاكتشاف الذات بمساعدة النمر ، باغيرا والدب الحر ، بالو.

في إطار من المغامرات العائلية، ينطلق ريدر والجراء بعد استدعاءهم في مهمة بمدينة المغامرات، حيث يصبح عليهم التدخل ومنع العمدة هامدينجر من تحويل المدينة إلى حالة من الفوضى.
