Nakon što otkriju novu crvotočinu, grupa istraživača i znanstvenika krene na putovanje kroz nju da prekorače prijašnje granice ljudskog putovanja svemirom i pokore ogromne daljine međuzvjezdanog putovanja. Među putnicima se nalazi strojar i udovac (Matthew McConaughey) koji se posvetio mirnom životu na farmi s dvoje djece, i sada mora donijeti tešku odluku da napusti svoju djecu kako bi otputovao u drugu galaksiju s ciljem da spasi čovječanstvo.

Tomas Anderson (Kijanu Rivs) je programer koji noću vodi tajni život kao haker Neo. On želi da sazna odgovor na pitanje Šta je to Matriks? Morfeus (Lorens Fišburn) je najtraženiji svetski haker koji stupa u kontakt sa Neom i upoznaje ga sa pravom prirodom svijeta u kome se nalazi. Godina nije 1999., kao što Neo misli, već 2199. i ljudi se bore protiv mašina nastalih na početku 21. vijeka. Planeta je prekrivena crnim oblacima koje je stvorio čovjek kako bi sprječio mašine da koriste solarnu energiju, a kao odgovor na to mašine su do energije dolazile koristeći ljudska tijela kao baterije. Svijet koji Neo poznaje od rodjenja je samo simulacija napravljena kako bi mašine lakše kontrolisale ljude dok ih drže na aparatima preko kojih dolaze do potrebne energije. Morfeus je ubjeđen da je Neo Odabrani, za kojim je tragao cjeloga života. Čovjek koji po legendi ima neograničenu kontrolu nad Matriksom i koji će odvesti ljude u pobjedu nad mašinama.
