Der Film basiert auf dem autobiografischen Roman von Tetsuko Kuroyanagi und erzählt die Geschichte des Mädchens Totto-Chan, dass aufgrund ihres unkonventionellen Verhaltens der Grundschule verwiesen wird. Ihre Mutter bringt sie daraufhin zur Tomoe Gakuen, einer experimentellen Schule mit Klassenzimmern in alten Eisenbahnwaggons, die von dem warmherzigen Schulleiter Sosaku Kobayashi geleitet wird. Er glaubt fest an die Freiheit und Kreativität der Kinder und schafft eine Lernumgebung, in der sich die Schüler frei entfalten können. Inmitten schwieriger Zeiten des Zweiten Weltkriegs bietet die Schule den Kindern einen hoffnungsvollen Zufluchtsort und Totto-Chan erlebt eine prägende Schulzeit, die ihr Leben nachhaltig beeinflusst.

Jedoch der Tod auf dem Scheiterhaufen steht ihr bevor, da das Gerücht gestreut wird, dass sie in Wahrheit eine Hexe sei. Und dennoch schweigt das Mädchen, webt weiter am letzten Hemd. Erst auf dem Scheiterhaufen wird es fertig, kann sie die Brennesselhemden ihren Schwanenbrüdern überwerfen und so sie und sich befreien.
