L'homme est formel : toute porte ouverte doit être fermée. Là où elle s'est égarée se trouvent les étoiles, le crépuscule et l'aube, une voûte céleste où tous les temps se confondent. Guidée par des portes nimbées de mystère, Suzume entame un périple en vue de toutes les refermer.

À la suite d'un drame familial, Fenix, petit mime d'un cirque de Mexico, est enfermé dans un hôpital psychiatrique. Huit ans plus tard, il retrouve sa mère. Le cirque n'existant plus, ils errent dans la ville, représentant une pantomime qui se prolonge tragiquement dans leur vie quotidienne, pour le grand malheur de Fenix.

Au début de l'été, Keiichi vient d'emménager dans un village de montagne isolé. Il s'est lié d'amitié avec un groupe de filles et apprécie sa vie au village. Cependant, lorsqu'il commence à soupçonner que ses amies pourraient être impliquées dans les meurtres successifs qui ont lieu chaque été, la situation autour de Keiichi commence progressivement à se transformer en quelque chose de plus sinistre.
