In a department store in a town not far from Silent Hill, Heather goes to purchase an item commissioned by her father. After the initial meeting/clash with Douglas, a private investigator (who has some important revelations about the girl's past), Heather runs away, leaving the building. As soon as he returns, however, there no longer seems to be a living soul: instead of the normal buzz present in a shopping centre, now only a dark silence can be heard, broken only by her footsteps and the distant cries of terrible creatures lurking in the darkness. Looking for something to do during the summer, Akihiko Suzuki teams up with four girls (Namie, Natsumi, Mishiyo, and Komugi) and a guy (Kosuke) to start a little cafe down by the beach. Actually, he is more interested in the girls than the job. They used to ignore him, but by working at the cafe, he hopes to start a friendship with them.

As Solid Snake is about to undergo another sneaking mission, he gets a call on his Codec. Expecting Otacon, he proceeds to answer and explains that he's about to start the mission. However, the caller is actually revealed to be Hideo Kojima, who requests Snake's help as he fears his project had been leaked. He then proceeds to explain the development process alongside a narrator, also using some game footage.

The Sazer-X team find a mysterious boy who claims to have amnesia, meanwhile, an ancient evil has awakened and begins consuming the people of earth. Bosquito, an extremely powerful evil being from ancient times has absorbed the power of the Justirisers and is using it to fuel its own minions. Sazer-X, the Justirisers, and the Gransazers must work together to defeat this villain and save the planet.

Year 2014. After the events narrated in Metal Gear Solid 2: Sons of Liberty, the world is now run by a huge computer system called Sons of the Patriots. All the soldiers in the world have nanomachines in their bodies that manage their emotions, their gestures and provide them with the appropriate training and information. Most of them are also enrolled not in regular armies but in private deployments, called PMCs (Private Military Companies). Solid Snake, aged rapidly, is in the Middle East on behalf of retired Colonel Roy Campbell, officially as a UN inspector for the control of the situation. His real mission is to find and eliminate Revolver Ocelot who, after the arm transplant he underwent years before, now seems totally dominated by the personality of Liquid Snake, so much so that he is now called "Liquid Ocelot". (This documentary takes a look at the series and the long dark road that has led to this final chapter.)
