紀元前12世紀。繁栄を極めた都市国家トロイとギリシャの強国スパルタとの戦いが和平を迎えようとしていた。だがトロイの王子パリスがスパルタ王メネラウスの妃ヘレンと恋に落ちたことから、両国間の関係は再び悪化。王妃を奪われ激怒するメネラウスのもと、ギリシャは最強の戦士アキレス率いる大船団をトロイに差し向ける。一方トロイは、パリスの兄ヘクトルを指揮官にギリシャ軍を迎え撃つ。

自らの身体に“小宇宙”という力が宿っていることを知らない若者、星矢。地下格闘技でその日暮らしをしながら生き別れた姉を探していた彼は、ある日闘いの最中にその“小宇宙”を発したことで謎の集団から狙われることに。彼らは強い“小宇宙”の持ち主と、シエナと言う女性の命を狙っていた。ペガサスの星のもとに生まれた星矢の使命は “知恵”と“戦い”の女神アテナの生まれ変わりであるシエナを守り、世界を救うこと。自らの秘めた力に気づいた時、彼はこの世界を救う“聖闘士”となる。

星座が誕生する以前の古代ギリシア時代。世界を支配していたのはクロノスが率いるタイタンの神々だった。しかし、クロノスの息子の神であるゼウス、ポセイドン、ハデスらオリンポスの神が台頭した。ゼウスはハデスに「父を倒す為の怪物」を創る様に頼んだ。ハデスは自身の肉体を削り恐ろしい怪物クラーケンを創った。クロノスを打ち倒したゼウスたちはそれぞれの支配地を決めたゼウスは天界と神々の王にポセイドンは海洋の王になった。しかし、ハデスはゼウスに騙されて長兄でありながら暗黒の冥界の王となっていた。やがて神々は人間を創り、彼らからの崇拝と愛を糧に不老不死を保っていた。しかし、傲慢の限りを尽くす神々に対し、ついに人間たちは反旗を翻す。

「タイタンの戦い」の続編。魔物クラーケンを倒してから10年、ペルセウスは男手一つで息子を育てていた。そんな折、神々とタイタン族の地上の支配権をめぐる戦いは日ごとに激しさを増していく。神々の王ゼウスと人間の母の間に誕生したペルセウスは、冥界の王ハデスの父への裏切りを知るが、冥府の虜囚となってしまう。完全に開いた冥府より現れた怪物キメラに、息子と住む町を襲われたペルセウスは再び世界の存亡をかけた戦いに挑む事を決意する。
