Susan Murphy (Reese Witherspoon) fra California blir helt ut av det blå truffet av en meteor dekket av utenomjordisk gørr på bryllupsdagen sin. På mystisk vis vokser hun og blir 15 meter høy. Militæret rykker ut og klarer å fange Susan. De tar henne med seg og sperrer henne inne i et hemmelig statlig anlegg. Her får hun et nytt navn, Megarella, og holdes fanget sammen med en lurvete gruppe av monstre; den briljante Dr Cacherlach (Hugh Laurie) med insekthode, den tøffe halvt ape - halvt fisk med navnet The Missing Link (Will Arnett), den geléaktige og uknuselige B.O.B. (Seth Rogen) og den 100 meter høye marken som de kaller Insektosaurus. Deres fangenskap blir plutselig slutt da en mystisk utenomjordisk robot lander på jorden og starter å ødelegge landet. Sammen utgjør de to et lag som blir menneskehetens aller siste håp - for å avverge den siste og tilintetgjørende apokalypsen.

Etter hendelsen kalt "The Second Impact" blir Tokyo-3 angrepet av gigantiske skapninger kalt engler som prøver å utrydde menneskeheten. Gutten Shinji har som mål å bekjempe englene ved å føre en av de mystiske Evangelion mecha-enhetene. En nyinnspilling av de seks første episodene av GAINAXs berømte anime-serie fra 1996. Filmen fikk tittelen "Evangelion: 1.01" for DVD-utgivelsen og "Evangelion: 1.11" for en utgivelse med flere scener.
