Men han vet ikke at moren hans egentlig er datteren til Månekongen, og at hun flyktet fra farens rike da Kubo ble født fordi hun var forelsket i et menneske. Nå vil Månekongen ha Kubo tilbake, og han sender morens skumle tvillingsøstre for å hente ham hjem igjen. Det eneste som kan gi Kubo styrke til å stå imot Månekongen, er den magiske rustningen til faren - den største samuraien verden noensinne hadde sett. Godt hjulpet av sine to følgesvenner, en påpasselig apekatt og en klumsete bille, må Kubo legge ut på en eventyrlig reise for å finne delene til rustningen.

Især når Samantha blir tatt som gissel av leiemorderen Leroy (James Gandolfini) for å sikre at Jerry ikke ødelegger oppdraget og at Meksikaneren ender opp i gale hender.
