Po tom, čo sa mu podarilo zachrániť planétu a svojich priateľov pred všemocným zloduchom doktorom Robotnikom, by si mohol vziať trvalú dovolenku. To by však nesmel existovať tajný vládny program označením „Projekt Shadow“ (taký starý, že na ňom pracoval už Robotnikov starý otec). Jeho výsledkom bolo vytvorenie Sonicovho zlého dvojčaťa, tvora s neuveriteľnou silou a schopnosťou teleportácie. A teraz sa tento záškodník chystá ísť milovanému modrému ježkovi po krku. Keď si Sonic uvedomí, že Shadow je nad jeho sily, rozhodne sa pre vyššie dobro spojiť s niekým, s kým by sa za normálnych okolností nikdy nespojil – s doktorom Robotnikom.

V novom dobrodružstve sa medvedík Paddington, obľúbený milovník marmeládových sendvičov, vracia do Peru, odkiaľ pochádza, aby našiel svoju tetu Lucy, ktorá zmizla z Domova pre medveďov na dôchodku. Spoločne korytnačky spôsobujú nemalé problémy ázijskému gangu, ktorý vedie tajomný Shredder a ten sa rozhodne korytnačky odstrániť.

Cody, prenasledovaný filmovým štábom, ktorý má dokumentovať jeho zážitky, opúšťa rodinu a rodný kraj v Antarktíde, aby sa na ostrove Pin-Guí zúčastnil surferského memoriálu Big Z. Cestou sa stretáva so surferom Kuraťom Joeim, známym propagátorom surfovania Reggiem Belafontem, hľadačom surferských talentov Mikem Abromowitzem a nadšenou záchranárkou Lani,Cody je presvedčený, že víťazstvom získa vytúžený obdiv a úctu, ale keď sa náhodou stretne so starým, odpísaným surferom, začne chápať, čo je skutočne dôležité a že ozajstným víťazom nie je vždy len ten, kto dorazí do cieľa ako prvý.

Keďže dobre ovláda bojové umenia, postaví sa neohrozene proti nim, a než sa spamätá, má po boku tri korytnačky, s ktorých pomocou lupiča porazí. V tej istej dobe sa prebúdza k životu Shredder, ktorý ninjom prisahá pomstu. Medzitým urýchlene pokračuje likvidácia odpadu na skládke podniku TGRI; práve tekutina, ktorá odtiaľ kedysi unikla, spôsobila mutáciu korytnačiek a potkanov a ešte stále ohrozuje všetko živé. Profesor Jordan Perry už zlikvidoval prakticky všetky fľaše, zostáva len jedna. Lenže tá sa dostane do rúk Shredderovi a jeho pešiakov.

V treťom diele sa korytnačí nindžovia a April vďaka náhodnej kúpe tajomného a čarovného žezla dostanú do stredovekého Japonska. Namiesto nich sa v súčasnosti objavia japonský princ a štvorica samurajských bojovníkov. Lenže žezlo sa stratilo pri prenose, a tak ho musí štvorica znova nájsť, aby sa dostala späť do súčasnosti.
